In the real world, Kyoto (京都 Kyouto) is the capital city of Kyoto Prefecture in the Kansai region of the island of Honshuu in Japan. In Touhou Project, Kyoto is only referenced in Retrospective 53 minutes where it is revealed to be Japan's capital after it was relocated from Tokyo in the "Jinki" era.[1]
This Kyoto doesn't seem to differ much from the Kyoto of the real world, as it still appears to be the cultural center of Japan. However, it is described as being too uptight, where the idea of entertainment in the city are things like modern tea ceremonies.[2]
